3x02 "Paper Clip"

Technically, "Paper Clip" is part three of three. If you want (and have the time) to watch "Anasazi" and "The Blessing Way," go for it. I probably will, but I'll be honest, "Paper Clip" is the one I love, maybe because it's the one that breaks my heart.
There's just something about that scene in the cafe, where they meet up with Skinner. They're on the run together, outlaws, Federal agents operating outside the law. What if they hadn't agreed to give up the digital tape in return for their safe return? Could they have used its information to bring down the Consortium? Another AU fic I wish someone would have written.

Synopsis: Mulder returns home to find Scully holding Skinner at gunpoint. Skinner reveals he has the digital tape that everyone's been looking for. Working with information from an old Mulder family photograph, Mulder and Scully locate a former Nazi scientist, who was brought to the USA to work on Operation Paper Clip. He sends them to what appears to be an old, abandoned mining operation. Once inside, they find an acre of floor to ceiling cabinets, containing countless files cataloging tissue samples collected over decades for an unknown purpose. There's a file with Samantha's name on a sticker, pasted over Mulder's. There's also a file with Scully's name on it, containing a recent tissue sample.

Mulder: "And I believe that what we're looking for is in the X-Files. I'm more certain than ever that the truth is in there."
Scully: "I've heard the truth, Mulder. Now what I want are the answers."

that_khyber. Perfect post-ep is perfect. This is exactly how I imagined it would happen. Part of his never-to-be-finished-but-what-do-I-care-since-I-didn't-like-the-ending-anyway Khyber versus Season Seven, but it works just fine as a standalone.
Time by Kipler. Logically, it's an AU post-ep for "Anasazi" and "The Blessing Way." Scully copes with Mulder's death in the boxcar.
